I think you are misunderstanding just a bit. Phoebe doesn't turn evil if she stays down there, it's the sources way of at least killing one charmed one which is why he said kill Cole and her once they turn back time and they said time doesn't change down their which is why Phoebe doesn't show up at the end. So essentially she is sacrificing herself in place of piper. also the reason she didn't leave if she does leave to see if her sister is dead the deal is off. which is why she trusts Leo to see it for her and she knows the decision she is going to make anyway.

If Phoebe goes back up, even just for a bit, then she's automatically rejecting the deal. If she stays, she's accepting it. He'll only turn back time if she stays down there, not if she leaves and then comes back. He's not planning on keeping her down there, he plans to kill her.
