So the reason for Hotch being in trouble. They could have held the unsub for another 48 hours. During that time they were going to evacuate campus to prevent any further incidents. At the end when Morgan asked Gideon "You knew that was going to happen didn't you" it's telling us that Gideon came up with a plan to use the girl who was acting strange that got reported as bait knowing the copycat who tried to cover for the unsub would seek him out and they would have both killers. So rather than holding him as long as possible to safely evacuate everyone Hotch went with Gideon's plan to use the girl as bait which ended up getting both of them killed. So at the end when Hotch is being questioned that's why he's in trouble because while they had no evidence he was guilty, they felt confident he was and released him early before everyone was evacuated to lure him out which led to both him and that girl being killed rather than arrested. Hotch originally says 'We had the idea' because ultimately it was Gideon's plan but then backtracks and says 'I' because as the team lead he knows it falls on him. Gideon then says in the closing monologue that 'Hotch is suspended because of my plan' which is why he's holding the gun, on top of everything else going on in the S2 finale and this episode now he has the guilt of two people dying who didn't need to (even if they were murderers) and Hotch being punished all because of a plan Gideon came up with.
