Funny story. Originally in G1, Prime wasn't meant to be a title, it was just part of Optimus' name. But, after the movie introduced the Matrix of Leadership and Hotrod turned into Rodimus Prime, it took on a new meaning. So in season 3, which takes place after the movie, I believe they made either a flashback or a time travel episode that explained his origin as Orion Pax.
