I wouldn't say Ted ignored Nate but their blow up in 2x12 is actually the only one on one scene the characters had all season. Nick Mohammed, who plays Nate, did a write up explaining basically everything about the direction they took and why (but careful he did one for season 3 as well, make sure it says season 2!).

Yep. It's also interesting, and great writing (and Nick pointed this out), the last time Ted and Nate had a one on one conversation was in season one right before Nate gave the team pep talk. And then not again until, as you note, this episode.
