In regards to Ben's kids they are technically still his kids. When Ben becomes any alien it changed him instantly at the DNA all the transformation animations are just for effect the actual change happens almost instantly (this has been stated by writers from the show but not in the show) Ben also retains a small amount of his original DNA unchanged with every transformation. For example when he becomes big chill his DNA gets altered to be the fittest healthiest version of that species (the Omnitrix always makes you the prime version of any species meaning the top shape version with no genetic flaws with the maximum stats this would be like an alien becoming a human and they have the body of Arnold with the speed of the fastest runner etc) however Ben still retains a small amount of his original human DNA unchanged making him more like a very very slight hybrid with less than 1% of his DNA still being human. This is how he is still himself with his memories and personality. So the big chill babies have a small amount of human DNA/Ben's original unchanged DNA making them legitimately his. Another fact is that Ben cannot become just any alien species. He is only able to become a species that is deemed "sapient" enough to properly fuse with Ben's brain and biology with the most primitive but still sapient enough species being a vulpinancer(wildmutt) anything less intelligent would be impossible as the Omnitrixs safety features would not allow it even though it technically could change him the less developed brain wouldn't fuse with his more developed mind properly and he would be a feral savage.

Also the ghostfreak consciousness thing is unique to his species (ectonurite). It's like if I took a skin cell from you it wouldn't have a consciousness and be an exact duplicate of yourself it would just be a cell with some DNA. I think Eric is right about the hormonal instinct thing as well. Since the Omnitrixs itself is bound to Ben's DNA even in human form thus stuck on his wrist since it's literally fused to him and requires a special way to come off. From that you could infer that the DNA within the Omnitrix is also always at least in a small way connected to Ben even in human form which could explain how he was feeling big chills instincts in human form but much milder since his DNA wasn't transformed at that point but as soon as he became almost completely necrofriggian by transforming those instincts became stronger putting him in a fixated mindset almost autopilot like until he had finished his reproductive cycle. This isn't confirmed by anyone and is never mentioned in the show or stated by writers just my own head cannon (the part about the Omnitrix fusing with the hosts DNA is true and confirmed) but I think this is the most logical explanation.
