Devil fruits are indeed rare. It's just that those with ambitions for power tend to seek them put, and many who eat a devil fruit by chance will often try to leverage their new power. Thus the vast majority of devil fruit users are pirates, marines, servants of various governments (especially the world government), or revolutionaries. Remember that even if there is only one devil fruit per, let's say, 100,000 people, that means that in a nation of 1 million people 10 of them will have devil fruits.

Yea, Devil Fruits are rare outside of the Grand Line (like in the East Blue where the anime starts). Almost every person with a Devil Fruit in the start got them from the Grand Line (Smoker=Navy, Buggy=with Shanks, Luffy=From Shanks). The only one that got it organically somehow was Alvida. (the filler arc guy doesn't count.)
