One doesn't need to actively try to smell someone when they are a hell hound. 'Looking' for someone's scent is for long distance tracking. If their sense of smell is that good, she'd easily be able to passive tell them apart from their scent alone

I hope so. The fact that Moxxie didn't recognize Sol after she caught them fucking just last night would have stuck out to me. I was really banking on Loona to notice that.

Yeah, I have to think Loona gets at least a bit suspicion of something being up. Giving how confidant Millie is playing as Moxxie and how nervous Moxxie was of being caught. Moxxie is a worrier, so the fact that Millie isn't acting at all worried should tip Loona, at least arguably. Though Loona could still going along with it at first, but still find Moxxie's behavior as "off" somehow.
