So not to spoil anything, but since you recalled that Sakura was sent to the Matou family to give her an equal chance as Rin to become a mage, remember that the same applies to the Matous. So if Shinji is the heir of the Matou magic, that means Sakura isn't. So Shinji and Sakura cannot be mages at the same time. More on this would be clarified in Heaven's Feel. Think of the 3 Stay Nights as one story telling. Not everything gets resolved in this route.
