Here is the context for the show. There was a civil war, kinda like Americas, between a strong central government and outer planets that wanted to be independent. Mal was part of the independents (called brown coats in the show) and they lost the fight against the Federal government--which unified all the planets. The inner planets, like Ariel, are very wealthy, advanced, and supported "reunification." The outer planets are more poor and desperate and want to be left alone. Since Mal was a captain for the independents, he REALLY doesn't like the "feds." You probably missed it in an earlier episode, but Inara said she supported reunification. :P
